I have installed Tomcat 3.2.1 which comes with Java package. I have
concerns about Tomcat 4.0.3 version of tomcat. Can I go a head and
install an application which uses Tomcat 4.0.3 or will there be any
security issues that needs to be handled?

Go to http://developer.cobalt.com/java/ (free registration required).
There
is a PKG file there to add Tomcat support to your Qube3 (and another PKG
for the RaQ4 and XTR as well).
Note the new RaQ550 has Tomcat built-in and preconfigured, and provides
per-domain "checkbox" enabling/disabling of JSP support, similar to PHP,
ASP, etc.
