I have 3 'A' records (domain, www.domain, and mail.domain), with two MX
records (domain to mail.domain and www.domain to mail.domain). The site is
setup with both domain and www.domain in the Email Aliases. Like I said,
just like many others on the box.

Personally, I think you are over engineering this.
You don't really give us enough detail. You use "the site", which site.
If you have a Raq4, I would set it up as
host:           www
domain: domain.com
alias           domain.com
email alias     domain.com

I would set up the mx as domain.com to domain.com
some are now setting up www.domain.com to domain.com

mail.domain.com would be an entirely different virtual site, could even be on a different computer as far as the internet is concerned. Have you actually set up the site mail.domain.com that you have listed? and users in it? Otherwise they are only in domain.com.
