Does the PHP get outputed as plain text (you may need to look at the source
code from your browser)? If not, explain in more detailed what disabled
entails.

If you enabled PHP support for a site through the GUI it should
automatically add the 1st and 3rd lines above to the site's VirtualHost
container. Are you saying you need to do it manually? Do other PHP scripts
work on the same sites you're testing? other sites? I wish I didn't have
so many questions, but the solution I gave should work without any problems.
And it shouldn't matter if a site has PHP enabled if you're using an Alias
directive to point to a PHP script outside its web space.
