I almost always set it up globally, but I do know that I can access an
account for site X from the /webmail/ directory on site Y without any
problems. Maybe you installed an add-on module or maybe there's a
configuration option I'm not familiar with. By default SquirrelMail simply
checks that the user is a valid system user. AFAIK (and as far as I've
seen) it does no check to match the user with the site the user logs in
from.

In that case you might still want to install SquirrelMail in a central
location, but instead of adding an Alias directive in srm.conf add it to
individual VirtualHost containers in httpd.conf for each site you want to
have SquirrelMail access. Unless each of your clients wants a slightly
different setup (different modules, customization, etc.) it's a lot easier
to update a central copy than several dozen copies across the server, plus
it saves space (not that space is expensive).
