My GUI deleted the entire SiteManage directory too rather recently.
According to my investigation, this was caused by the fact that I had
manually edited the DocumentRoot (httpd.conf) setting for the site I was
deleting. The DocumentRoot setting was pointing to some other virtual sites'
directory. Since the GUI reads the DocumentRoot-setting when deleting files,
this was the only cause for the situation I could come up with.
