Yes, it is the VPN software.  This repeated message is normal, as part
of OS 6.4.

Pluto is part of freeswan, the IPSEC implementation used on Qubes.  You
can learn much more at www.freeswan.org.  

Pluto's logging is configured in /etc/freeswan/ipsec.conf, but please
read up on freeswan and have backups should you want to reduce pluto's
log level.
