Sure.  Do not install over the existing copy of Perl.  It will likely break
much of the functionality in the Cobalt GUI.  Instead, install Perl in a
separate location, independent of the Cobalt installed Perl and point your
Perl scripts that need a more recent Perl (I'd install 5.6.1) to the new
Perl binary.  When installing Perl from the source tarball, the install path
is one of the configuration options.

Sam, I'd install 5.6.1.
