My guess is that you (or some other human) created the mail folder; I
don't have one, and there's no reason for one that I can see. dito the
php folder and the php tar file; but you might want to move them to
/home and create a link for them.

Note that a "du" shows that /var and /home are on separate partitions,
so you don't have to worry about them.
If you're not already linking /opt & /tmp, you probably should be.
Also note the contents of my /usr directory, since /usr is in /:
