In this situation I would recommend having the base virtual 
sites conflict on cmuImport and select the merge option, 
site settings will be lost (CMU never changes exsisting site 
settings), but I think it is a cleaner solution, since the users 
and content will be imported into the home site.

Hmmm, that is odd. Where there any users in this virtual site? 
Do they also have entries in the /etc/mail/virtusertable
that look like:
user@xxxxxxxxxxxxxxxxxxxxxxxxxxxxx      user

Make sure these same domain are not listed under Server Manager 
=> Email Server Parameters => Host/Domain Aliases setting.

Also, run meta-verify (/usr/local/sbin/meta-verify) on users and vsites.
