If you install from this package http://cobalt-aid.sourceforge.net/files/ a file named /etc/webalizer.conf is installed. Additionally, there are command-line options passed into webalizer in the /usr/bin/webalizer2.pl script. The command line options override the ones in the /etc/webalizer.conf file. Additonally again, I believe there is the ability to place an individual webalizer.conf file in the directory of each site, and that conf file is used for that site.
