No, it won't cause problems but will be overwritten the next time you edit
the domain with the GUI.

Someone mentioned to use includes in httpd.conf. I've never had any use for
this myself, but maybe you could put redirects in there that would overide
whatever's in httpd.conf?

Other than that, creating a dedicated v-site for both domains and then
inserting your custom rewriterule in /web/.htaccess is an alternative. I've
done this for a few sites, so that each domain has its dedicated
control-panel etc.
