One thing that comes to mind that would allow you to prevent people from
accessing POP3 other than via web interface would be to create some sort of
firewall rules that would prevent POP3 except from whatever the IP is of
your webmail interface server.

I have not messed with Linux to do this type of stuff but I believe you
would look into IPCHAINS or something of that nature?
