What other devices do you have on the switch in question?? If they fail to
autonegotiate the changes from half/full they too can cause a network
broadcast storm, or collision like activity. Try to segregate this server on
the switch and see if you still see a drop in throughput. If you notice that
it seems to be stable then I would check the other devices on the network
one by one till you find the culprit..

You rebooted the raq right? negotiation , when it works, only happens once
at boot....(or the first packet that makes it into the interface
thereafter)
I'd be thinking cable otherwise, the fact you have slower speed in full
duplex on the cisco side tells me you really are having collisions, tho
the fact you seem to have them in full/half mode makes me wonder about the
cable more....
ps: dunno about the raq's per se, but many linux drivers can also be
forced into full or half mode via kernel options...
