Setting Incremental to yes is very important.
What seems to have helped me a lot are the directions in this excellent post
by Stefan Biebl:

Note: the post is on webalizer 1.30, AFAIK, so I don't know about 2.0!
This *should* help with web.log rotating before Webalizer can get to it.
That happened to me with one particular site that actually draws some real
traffic. I have implemented this fix only yesterday, so I'll have to wait
and see if it really does work as it should, but I have high hopes.
The webalizer_all.pl script can help if you do volume based billing.
