To me it sounds like a DNS problem.

In all my installations my Qube3s are on SOHO networks where authority for
the domain is elsewhere (i.e at the ISP).  I do however set up my Qubes to
be a DNS for the domain, but for INTERNAL addresses.  All the client
machines use the Qube3 as their DNS and the Qube3 uses itself (127.0.0.1) as
its DNS and the ISP as its secondary.  This way the client workstations
resolve names locally from the Qube3 and anything on the outside is
forwarded upstream.  In most cases www.clientdomain is hosted externally, so
my local DNS config does point to the IP of the hosting company.

If you don't have this configuration then its possible that you are
resolving the "external" address for your Qube3 and the additional delays
getting responses back via the remote DNS and NAT gateways etc is causing
your problems.

I don't have my Qube3s directly connected to the internet, I have a separate
hardware device doing the NAT thing and mapping only specific ports through
to the Qube3 (and other hosts) from the outside ... DNS is not mapped, so my
Qube3s cannot be used as a DNS from the "outside" ... its a local thing.

Just a thought ... it works for me.
