I've downloaded and installed it, but I'm not exactly sure what to watch
for. Are there tell-tale signs when someone is hacking a system? Is there
some way I can tell if my machine is port scanning others? How can I
configure my server so it won't allow that?

Install iptraf on the machine. http://www.freshmeat.net/
With it you can watch both incoming and outbound traffic in
real time.
