I Have exactly the same problem on my Raq3 using webalizer2
It seems that splitlogs sometime isn't able to completely split the main access
log
like if it found in access log some lines it couldn't understand. When I see
stats holes, I use a turnaround : I split the main access log I some smaller
parts with the split command and re-execute splitlogs then webalizer on these
parts. there is always one of the small files wich cannot be completely splited
with splitlogs (so it isn't a problem of logfile size)  like if some lines were
corrupted. But this way, I lose less of the stats
