That's not exactly a revolutionary discovery since it's never been a secret.
I run several of these scripts from the commandline.  For example, I use
/usr/admserv/cgi-bin/.cobalt/dns/index.cgi to repopulate the DNS .pri files
from the records file which I edit manually.  There have been plenty of
emails on this list describing how to edit these scripts to change their
behavior and how to run them from the commandline.

Assuming that it's technically possible to achieve your goal, I'm quite sure
it violates the Cobalt license.  If it was easy to replicate the *entire* OS
on a generic machine, one would assume Cobalt would go to lengths to ensure
that it wasn't easy to do so.  I would assume they'd use a compiled language
such as C++ instead of Perl and PHP if that was the case, but they probably
chose Perl and PHP partly so Cobalt developers and users could freely make
modifications and improvements to the system.  Though it would be nice to be
able to run the OS on some of the old Pentiums I have laying around for
testing purposes, if your goal is to sell a 1U server with a GUI, you might
want to look at implementing a free GUI like Webmin or one of the fee-based
GUIs that work out of the box on different Linux flavors.  Anyway, I'll be
eagerly following your progress.
