Either you, or someone is going to have to do DNS for these domains. In
order to get the domains to point to your box, they need to have nameservers
associated with them. Your customers could transfer the domains to a
registrar that offers this service if you're not going to, or possibly your
upstream can handle it if you could point ns1.yourdomain.com and
ns2.yourdomain.com to them.
I'm not familiar with register.com's service. I suppose if the customer
transferred the domain to them, they could manage the DNS there.
Most web hosts offer DNS service as part of the deal. If you're not going
to, then you're probably going to lose customers. Unless a customer is a lot
more expert than the average one site owner, they're not going to even know
what DNS is, much less why they would want to manage it on their own.
