I know that it does not work for a Cobalt to just copy the zone files to
another RaQ. The Cobalt just ignores them all.

Yes. It's not necessary and should never be done (except for backup
purposes perhaps...)
If you want one RaQ to be secondary DNS server, just tell it to do
secondary DNS and tell it which one the master is. Then go tell the primary
DNS server to allow zone transfers from the secondary, and they'll do the
rest automatically.
