My problem is similar:

I also did the upgrade, and now it just doesn't work... I had an old version 1.2 still on my Raq3 because I couldn't uninst it. It just wouldn't let me??? Even as root.

Now in Control Panel when it's checked, it decides to "uncheck" itself even after I save the new configuration, and it's not working.

Any suggestions????

I did the EXACT same thing.
I can only get the 1.2-4 version uninstalled, but then Pop-Before-SMTP stops
working, and when I go into my control panel and check it in the email
settings, it does not work, so I figure I have to uninstall the 9229 package
and reinstall it, but that is NOT working, I can not uninstall the 9229
package at all, so if you figure it out, let me know.

Ok, I've done a dumb thing...

I had the Pop-Before-SMTP version 1.2-4 installed on my RaQ3.  I recently
installed the new, supported version (4.0.7) that is posted on the cobalt
downloads page, but did not think to uninstall the older version first.

So far, everything is working ok, but I cannot disable Pop-Before-SMTP using
the web interface.  It still requires POP Auth before relaying, even if I
uncheck this option.  I presume that this is because I still have the older
version installed.  This is not a MAJOR problem, since I don't anticipate
ever wanting to turn this off, but if I should need to at some point, I
would like to have it working properly.

I tried uninstalling the older version via the uninstall script at
/var/lib/cobalt/uninstallers, but then it doesn't work at all - no one can
send SMTP mail even if they check POP mail first.  This makes sense, since
I'm sure both versions share some file and it is being removed when I
uninstall it.  So, I had to re-install the old version to get it working
again.

I figured the best thing to do would be to uninstall both versions, and then
re-install just the newer one, but the newer uninstall script won't do
anything.  It appears to run, but it doesn't remove the .pkg, and the box
won't let me re-install it.  It always gives me a ".pkg is already
installed" message.

I'm not too familiar with Linux - I know just enough to telnet in and move
around, and I've figured out how to execute the uninstall scripts, but I'm
not familiar enough to go in and modify individual files and such unless I
have some specific instructions.

Any help or ideas would be appreciated
