Carrie,
If your server is setup to handle file-transfer the SSH client from
ssh.com will do the job. Remember that you can also pipe everything
trough SSH, even your http traffic (so-called 'tunneling'). That way, you
can also work safely with the Cobalt GUI through your web-browser.

I haven't tried file transfers through SSH without shell access enabled.
Still, your customers wont have to bother about shell if they don't need
it.

It might be a bit complicated to set-up though. What you could do is to
provide your customers with your ssh settings file. The ssh.com client
allows you to save the settings file to disk (with tunneling and
everything ready defined). All your customers would have to do is download
the software (which is free for non-commercial use) and the settings file
and they're done.
