Try publishing the whole site again. Do not select the option which says
"publish changed pages only" -> No . Try the "publish all pages" option
instead -> Yes.  This I have found will overwrite permission problems again
and restore the site to a usable state.

As already observed Don't use ftp to transfer the site(s) but use the Front
page publish command instead.

It may be some other problem of course, but this one I have found is worth a
go and doesn't affect anything else negatively.
