Yes.  I do it by putting code into /etc/cron.daily.  Your mileage may
vary.

Not sure what you want to use .htaccess for.  Password protection.  Just
create an .htaccess file (instructions abound in the archives) and put
it into the directory where Webalizer is set up to deposit it's stats.

It means that nothing you type appears in ascii on the 'net; that
everything is sent encrypted.

No.  Once you've logged into the box, you're still running bash.
