Bill,
Check to make sure that you're not uploading into a user's directory that
has a smaller space allotment than the entire site. Also look at the mail
files for the site; they could be eating up room.
The GUI was having problems reporting correct file usage size (I was a
victim of that myself) - make sure you've got the latest OS update. If
you've got a RaQ4 I can tell you the latest update is safe; installed it
myself and only had to redo the FTP timeout in ftpd.conf when it was done -
it left everything else alone.
If all else fails you might try deleting the site and remaking it through
the GUI, then uploading your new/updated stuff.
Or just try restarting FTPD; perhaps it's confused about something. A full
reboot might help, you never know. (Don't do this though until someone else
on the list has suggested it also. A problem like this could be indicative
of something bigger that I don't know about.)
Check the archives to see if there's anything like this mentioned there.
