For your information, the RaQs also use an Apache running as root, to
do their GUI (Perl).

The best way to do it is, to split the system in a frontend and a
backend. The frontend would be written in PHP running on a standard
(non-root) Apache.

The back-end could be written in Perl or PHP; and would not have to be
run from Apache (but would need to be root).

To link the frontend and the backend, something simple like a MySQL
database could be used...
