so to do that could I create a directory within the "one domain - say
secure.onedomain.com" that I could access as a user from my area (a link
maybe) that I could then store my files in ? when i wanted secure i would
then go to e.g //secure.onedomain.com/username/myscript.cgi ?

But you could install one domain (on an extra IP)
to do the SSL handling for all of your sites.
(of course on pages of that SSL-Domain).
