It depends on how you are actually creating the name in the zone files.  If you are
using a machine name created as an A record in the zone file of the main domain, then
that's fine.  However, if you are creating a third-level domain - ie with it's own
zone file - you would put "www" in as the host name, and then
"subdomain.maindomain.com" in the domain name field.  Then make sure that you've got
"web access by domain" clicked.  

This would mean that both http://subdomain.maindomain.com and
http://www.subdomain.maindomain.com would be valid names that would resolve to the
same IP address, so long as you've got the zone file setup correctly.  If you are
just using the machine name approach, then http://www.subdomain.maindomain.com would
not work, as the "www" is nothing more than a machine name created in the zone file
of the main domain anyway.
