Just some speculation:

Does this happen to *all* FP users? If not, then it could be that they are
trying to do "something" in the stats directory via the FrontPage explorer
and it's changing the permissions. If they don't touch that directory with
the FP Explorer, the permissions shouldn't change. I've found that folders
created via FTP on a FrontPage site that don't have any FrontPage "stuff" in
them are ignored by FrontPage. I've been able to get a CGI banner rotation
program working in a "cgi" directory just as long as I don't try to touch it
with FrontPage.
