You probably need to remove and reinstall the FrontPage extensions for that
site via the GUI if they've used FTP instead of FrontPage. FTP messes it up.
Via telnet, you would do rm filename as root to remove a file and rmdir
directory name to remove a directory. I wouldn't do that on a FP site. If
you get permission denied errors, you probably need to log in via FTP as the
site admin, not the server admin.
