I have pretty much same situation on my raq3i...
Easiest thing for me was to put everything in /home
I installed latest apache in /home/www (and it runs as the 'www' user I
created).
I installed mysql in /usr/local (where it likes to be) but set the data
directory to /home/mysql (and it runs as the mysql 'user' I created).
