If you're really setting up that many domains per system, you might want to ignore Cobalt's gui web-based interface and write some scripts to do it all yourself. We've done that for a lot of (non-Cobalt) systems, and it works fine.
If you're going to go with the web-based interface, you can still do it as long as EACH domain will be set up the same way; just change the default file the RaQ copies when you set up a new domain.
Other people have verified (from time to time) on this list certain directives that are not overriden, and still others have documented how to use include files which won't be deleted or changed by the web-based gui.
