The 550 comes with built in java configuration so for example, i can enable java with a checkbox for site X in the Cobalt admin. There is also support in the admin for web app (war) files.

I am not aware of any apps that ship with any RaQ that is dependent on
the JDK. The admin stuff using Perl, and PHP.
The only thing I am aware of that uses a JRE/JDK is ChiliASP, and it's
jre is inside of the ChiliASP installation dir. So if you install
another it should have no effect on ChiliASP or anything else.
I could be wrong with regards to a 550 or LX50.
