Still have not tracked down why site usage stats are gone, but I do note the
following:

1) The RaQ3-en-OSUpdate-5.0.pkg installer moved
/usr/admserv/html/.cobalt/report to /home/.cobalt/report and symlinked it.

2) If you try running /usr/local/sbin/split_logs web < /var/log/httpd/access
, do you get errors like:

/home/sites/<SOMESITE>/logs/web.cache.new already exists: won't overwrite:
exiting

This is an error from analog, when it is run as part of split_logs

3) You will probably see the <SOMESITE>.web.dat files in
/home/.cobalt/report have 0 length, but were updated when your logs were
last split as part of cron.daily ...

Maybe if we put our heads together we can track this one down...
