I did things in a strange way. I installed and used the Cobalt JDK and
updates. When a new version of Tomcat came out I manually replaced the
old one. When a new version of Java came out I did the same thing. 

Recently I started from scratch with Tomcat 4.0.3, even though the pkg's
were never removed. As long as I do not attempt to remove them then I
should be OK. 

Part of my reason for doing things in such an odd manor was to get the
mod_jk.so for apache compiled by Cobalt. I guess I could have just
extracted the .so out of the pkg, but being lazy it was nice for the pkg
to get me started with modifications to Apache's config file and context
entries for sites. Also since I installed the Cobalt JDK, I immediately
killed their installed .pl scripts to manage Tomcat. I do it manually. 
I am not running allot of sites, just resource intensive sites, so it's
not a problem. 

Bottom line, do it how you like, just be cautious of the things living
around the things you are modifying. You do not want to break the GUI.
