You can put the serial console of the unit being built on 115,200 baud, and it
will show updates being loaded.
Packages that are loaded in the factory get tested for being loaded in this
way. Some packages have in the past had to be fixed to work for this kind of
loading method (not through the UI). You could be running into an issue with
a particular package.
Try removing packages and see if you can isolate it to a particular package.
If you find that this is the case, I don't know how I can help you.
